Attach files
Zotero automatically saves PDFs along with citations where possible (you can change this in the preferences menu if you wish.) Attachments take up space in your Zotero account -- you get 300 MB for free.
A blue dot is displayed in the 'Attachments' column if a reference contains an attachment. Double-click the dot to open the attachments.
You can also click on the small arrow to view the attachment associated with the item.
Drag and drop
You can attach files manually by dragging a PDF (or other file) into your Reference column. Dropping a file onto a collection, or in between library items, will copy it into your library as a standalone item. Dropping it onto an existing item will attach it to that item. This is the easiest way to attach a copy of an article to its entry in your library.
Find available PDF
Where the reference has been recently added, you maybe able to right-click on the reference to select 'Find Available PDF'. This works only for Journal Articles reference types but not all PDFs will be located.
Add stored attachment
Right-click on the file and select Add Attachment > Add stored copy of file from the drop down menu. Browse and select the file.
